Could it be related to the ANC system (at least with the Convertible)? If ANC counters low frequency "booming", possibly its also counteracting the subwoofer. I've not seen what frequencies they are working with. Kinda new here… has anyone compared the base Pioneer system to the ML system. I found an older article from 17’ that said Pioneer developed special speakers just for this car.

tbh I have not seen a single LC without the ML spec, I would venture they are exceedingly rare.

My generic USB cable doesn't make the icon in the Media accessible. I'm wondering if that's the difference between the Lexus cable which may have something embedded in the cable. Though the generic cable does charge the phone. Really doesn't matter as Bluetooth sounds good enough for me. I just wanted to compare.

The one you have may not be a data capable USB, only power delivery. The Lexus one is likely both, but any similar cable would also suffice. I also just use wireless AA for media, no need for cables around here to get the job done!
So I think I found a solution to this bass issue with certain songs. There's a website called https://audioalter.com and you can upload your songs and boost the bass. You have some control over how much you boost it and I can confirm it works really well. It's inconvenient if you have a lot of songs you want to tweak, but I only had a few old rock songs and they sounds great now.
