it will f up the time on the clock, that's about it. You have to disconnect them when you chance them. You should ALWAYS disconnet it when you do electrical work.
You will lose any electronic presets that you may have. Clock, radio stations, memory seat settings, etc. All computer/ECM functions will be saved due to internal battery backups.
If you do disconnect the battery:
disconncet the NEG/ground cable first, then the POS.
When you reconnect the battery do it in reverse order:
reconnect the POS first, then the NEG/ground.

why disc the neg first?? i always did it the other way. also same thing with connect. i would think you wanted your car grounded before you gave it power again.
Some people have notice that after disconnecting the negative on the battery for about 30 minutes, the transmission computer resets, clearing out past history, and improving performance. Apparently, there is a fuse that you can also remove to have the same effect.
One possible BIG caution on battery disconnect - be sure you have the code for the anti-theft feature of the audio system if it is enabled ! If the system is enabled and you disconnect the battery, you will need the code to reactivate the radio. Lots of info in owners manual on audio antitheft code
