S Mode (gear limiter) Not Working

yes, I have. I swapped in a 3GR-FSE. And did the rear main seal at the same time .
If the switch is removed, put it in either park or neutral and insert a small drill bit into the hole and rotate the switch until the bit goes in. Tighten switch in place.
Now place the transmission and interior gear selector in park and Tighten the adjustor on the arm. Inside the car, make sure all gears are selectable and the appropriate light comes on for each gear.
Thank you. It is strange . When I turn the car on from parked position, the lights work fine. Green square lights up for D and I can select the Gears in S mode. Once I drive for at least 10 seconds the Green square for the D turns off and the issue happens again .
Did you pull the transmission w the engine or no? Remove shift lever?
And it has the same ECU? No changes.
You might just confirm the engine mounts are okay. Basically chock two tires leaving a car length of space fore and aft, firmly set parking brake. Open hood, start it, HOLD brake down HARD, put it in gear and apply some throttle while watching the engine. Does it jump up, move, twist or turn? I doubt this is it, but just make sure the mounts are okay. Repeat in reverse.

Engine was removed separately . I had rear main seal done as well. The original ECU and harness was used ( the one from 4GR) .
Side note: i know coolant thermostat needs to be changed which prevents the car from shifting into 6th Gear until car is warm enough. Just wondering if this may cause it as well
