Amplifier Power
I'm having trouble running the power cable from my amp to the battery... I can't seem to figure out how to run it from the battery itself, through the firewall, and to the interior of the car... anyone done this before that could help? Possibly with pictures?
Is your battery on the passenger side? Look under the passenger side dash, do you see a big rubber grouments or plastic cover? Try to remove that or drill a hole, then run a snake to pull your power wire.

On my ES-350, I just found an existing wire bundle going through a big, rubber grommet. I used a sharp screwdriver to make a hole in the grommet and slip a 4 ga. power cable through. It helps to have a 2nd pair of hands under the dash to grab the wire and pull it through while you feed it through from the engine compartment.

Running wire
i have a 2006 lexus es 330 and the battery is on the drivers side, i think i can see the grommet but i can't see it on the inside? just poke a hole and start running it and try to find it? i can post a picture later on

also, rather than running the rca cables from my head unit itself, would i be able to send the audio directly from my ipod? it seems like it would work in my head, and it seems logical for it to work. i was just wondering if anyone has tried, or has done this.

I poked the hole while a smaller friend used a flashlight under the dash to see the screwdriver. I'm 6', 240 and he is 5' 9" and about 140. He fits under the dash.
How will you control the volume? From the headphone jack? That's a noisy connection. If you are using your iPod, then get the appropriate head unit or interface.

Use one of those docking stations to convert the iPod to RCA and then you can control the volume with a PAC LC1 Remote Amplifier Level Controller (Amazon has them for $14). It's a little more work but the sound quality will be much higher than using the headphone output.
