Engine Pro's and Con's
I voted for the 2JZ-GTE just because it's a twin turbo and supposed to be great, along with the 1JZ-GTE. I have a 1UZ-FE and love it. If I ever did a swap, I'd definitely upgrade to a nice engine but not sure which. There might be newer engines by then (4.7L V8 and future engines, like 5.0L V10 but not sure if it would fit, but it'd be nice.)
I think this answer depends largely on the vehicle you own...
If you own an SC400, putting a JZ series engine in your car is a bit more difficult. You would never swap a 2JZ-GE. For a few bucks more, you could have more power and more power potential with a 1JZ-GTE. Personally, if you have an SC400, enjoy the smooth power. Embrace the luxury of a small displacement, aluminum block V8. This theory goes out the window if you have the funds to make a 1UZ-GTE. I believe there is a twin turbo 1UZ in a Ferrari somewhere throwing 600 to the wheels. If you have the funds to make a TT 1UZ: I salute you. I envy you. You basically own the first LF-A on the streets.
If I have an SC300, I am really considering an NA/T set up with my stock 2JZ-GE. It is economical, effective, and can offer you very potent street car for a daily driver. I would swap a 1JZ-GTE or 2JZ-GTE if and only if I was going to try to make a monster. Both of those engines are such beasts. Forged inners that allow 500hp without going inside. 1000+hp after a rebuild. Jesus. I would probably favor the 1JZ over the 2JZ simply because it is exotic and that much more demoralizing to an LS2 owner knowing he lost to a 2.5L engine.

I have both 2JZGE and 1UZFE SC. Honestly, the v8 100%. The stock GE torque is terrible. Why do u think there are some many Supra owners swapping there 2jzgte to the V8? I have driven 12 psi 1JZGTE and I have driven 6 psi 1uzfe turbo. The 6 psi V8 will leave the 12 psi 1JZGTE in the dust. Like Blizzy stated... improve what you have. Swapping cause money due to labor. The 2jzgte is a proven route. I can show you countless 1000rwhp cars on them.... So you guys running around with your 1jz's and your silly V8 dreams, just know that the 2jzgTe is the true and proven method.....
