It has to be coming from inside the doors. If you look at the very bottom of the doors from the inside, when the door is open, you will see small holes. That's for draining water from inside the doors. Why it is just sitting on the ledge there is a mystery to me.

The door is not water-tight. There is a plastic membrane stretched on the inside (cabin side) of the door (behind the door panel. So any water that runs down the side window is redirected by the rubber seal, but it can still make its way down (in-side of the door) around edges.
So have you been in excessive rain or directed high pressure water directly on the side window?
