I know it rattles, that's why I want it out but still in the car.
Let's say, you went shopping, got lots of goodies, left it in the back in the parking lot, someone saw it, broke the back windows, and took everything. That's why I want to keep the cover in the car just in case I need it.
The only place it fits without being too obtrusive is behind the front seats on the floor. If you put it in the back, you have to do so diagonally--which makes it difficult to load up the back with stuff. Unless, of course, you then put the cover on over it.
My car is an '04, and I seldom use the cover, but I don't store it in the "handy" compartment because I use that space for other things much more often, including groceries. I guess it's nice if you drive around with a valuable cargo, but not a lot of folks do that.

I live in a high-crime urban area. The vandals and thieves routinely smash windows for pennies in the cupholders. I once had a car broken into and a paper bag full of clothes I planned to donate were taken.
I am religious about using the tonneau cover. YMMV.

If I lived in a "high crime urban area" I'm not sure I'd park my 2010 Matador Red Lexus on the street, tonneau cover or not. (I don't think it's a "tonneau" cover at all, since it's not protecting an open area of a vehicle from the elements, just hiding stuff inside an already enclosed car from view.)
Also, if you use the "tonneau cover" all the time, it's always in place, and you don't need the dedicated storage space that used to be provided under the carpet at the rear of the car.
