Bad fuel pump?
Don't replace ANY parts without diagnosing the problem first! Especially the fuel pump, failure is very rare on these cars. Are you sure your battery is healthy and being charged properly?

What is the charging voltage at idle? Even with a misfire you should still be getting 14 volts assuming most accessories are turned off. I don't know where coil A is supposed to be odd way for the scan tool to list cylinders.
Check your battery voltage ≥ 12.4 V
Charging voltage ≥ 13.5 V
Make sure both battery cables clean and tight. Read my post in the attached link, clean and tighten ground cables at both locations at ED and EE, then we'll go from there

Ended up just being a bad battery, bad #1 coil pack, and shot spark plugs. At least cleaned up the throttle and air filter and plugs n all that anyway. Engine running a lot better.
I do have a question.. what's up with the radiator line/s that go to the throttle..?
Also my friend that helped said I should clean the screen in my power steering reservoir, since the pump is whining. And it actually got a bit worse after our 'tune up'.. all we did was put a better clamp around one of the lines to the reservoir (it had a small leak at the reservoir end).. but now it's noisier. But he says if I just take the reservoir out and clean the screen it'll stop whining. He did it with his car and it stopped the whine but he doesn't have toyota.. has anybody had experience with this?

I'm glad that you were able to solve your issues and thank you for sharing. If you haven't cleaned the MAF sensor, please do so. Many videos are available on the web showing you how to clean an MAF sensor.
The coolant bypass hose thru the throttle body is to prevent the throttle body from icing and the throttle plate from binding when the weather is cold.
You can try to flush the power steering and clean the screen to see if that helps. Make sure to use ATF Dexron II or III.

Yes Walmart Super Tech ATF is fine. Valvoline is a good ATF also and both similar in prices and in blue container!
