Did you put coolant in it when you changed the engine?
On a serious note; It sounds like the thermostat might be stuck closed and not letting coolant flow. Or the water pump is bad and not circulating. You can check by removing the 17mm bolt on top of the thermostat housing to see if the coolant is moving. If not, I would try changing the thermostat first and see if that fixes it. http://www.lexls.com/tutorials/cooling/thermostat.html Not sure what the prices are there but it's alot cheaper then a water pump (and timing belt) job. After filling the coolant bleed the air out by using the 17mm bolt on top of the thermostat housing.
When the engine is cold your idle is higher so it will kick into gear harder then when it's warm and idle is lower.

And how hot was the ambient temperature? Driving that far and heating up ?????? Could be a faulty thermostat, anything else would show up faster. Check for sand and dirt behind the ac condenser between the condenser and radiator. I had a car with an almost total blocked radiator because of that one time. And it would heat up because of lack of air flow through the radiator.
Hmmmm leaking seal ???
