A lot of us do. A ton use the factory location and use an upgraded 10" or 12" that is well suited to Infinite baffle setups.

Others, like myself, have enclosures in the trunk. Currently, (since I am mid build of a new system) have a simple and cheesy Sony Xplode being powered by the PHENOMENAL older Orion 2150SX. 600w RMS at 4 ohms. Bumps well with gains turned way down. Loud but not obnoxious (unless I want it to be). Sealed enclosure. Roughly 1.5 cubic feet

You will be fine with an enclosure in the trunk. Just be sure to remove the factory sub first.
