I'd say using manual mode is only advisable if you're driving spiritedly.
Especially for the 6 speed in the AWD models, which I have. When driving normally, the shifts are horrendously slow. I'm better off leaving it in auto, unless I'm super bored and want to shift using the lever, pretending that it is a manual shift **** (which is so far not working to scratch the itch - only a real manual will do).

When driving spiritedly with the throttle pressed hard, if not floored, then the shift speeds become much faster, like nearly instant in 1st - 2nd, under half a second everywhere else.

And don't be sorry that I went to a Toyota service instead afterwards, since Lexus is made by Toyota if you didn't know. My last resort after going to my regular mechanic next week is to try another Lexus service in different city.

Good luck tomorrow with your car.
Just a quick thought, coming from someone that has had significant problems with dealers in the past using this excuse, have you tried using an iPhone or something to record the dash as you're experiencing the problem?
