Was excited for the ml system, unfortunately it rattles in the rear deck. No luck through Lexus.

I took it to an audio shop said the sub is blown.

Any guidance on getting a direct ml replacement? Or possibly even an after market set up?

You've probably found that new replacement ones are up around $400. Might be able to find a used one. Could get a different one, but would have to make sure to match the specs, as a lot of the speakers have oddball ohm ratings. And if willing to spend that much anyway, perhaps look into just upgrading the whole system:
