Are you talking about the bluetooth connection?

Which version of the iPod do you have?

I have the iPhone and have never had any problems with the bluetooth connection.

My iPod Touch is connected through the USB also with no problems.

USB, it sometimes happen when you turn off your car and start it again in a short period of time, I didn't figure out the exact condition

I have ipod touch, the latest one, I think is 3rd Gen, 32GB

Saw your subject heading and decided to stop by and tell you it's known issue. Many folks with same problem, some working with Lexus and Apple to solve problem. No luck so far. Some feel it is the latest software/firmware update from Apple that started this issue and Lexus hasn't caught up.

I leave my old generation #1 iPhone plugged in the USB port 24/7 and maybe once out of 20 or more restarts the iPhone is not recognized. The other issue you may have seen too is the terrible scrolling through the USB port.

As far as I'm aware, all Apple equipment seems to work fine with Bluetooth.

Sorry to be of no help...

You may want to try a new USB adapter.

I use the Griffin 3027-IDKCBLC coiled USB adapter and it works for my iPod Touch.

I take to our product specialist, he said the reason happen like that is because I left the ipod connect to the car all the time, and when the car start up, it will do a system check, and that's the time it might mess up the ipod connection

Hmmm. My iPod Touch is always connected and I do not have this problem. It would be a major inconvenience to have to disconnect the iPod every time.

Go try to turn off your car and restart it in a very short time, you might see that happen

This doesn't happen with mine. It keeps the connection.

I believe the keyword in this sentence is "might".

My iPhone is plugged into the USB port all the time and has been since I got the car in October. I restart my car up to 10 times a day as part of my employment. Once in a great while my iPhone and car aren't happy together, a restart corrects the issue. On one extremely rare occasion the connection died while driving. A restart at the next stop light brought the connection back.
