I just ordered and installed new 4300 headlight bulbs for my 06GS300. The problem is when I turn the headlights on its only on for 5 seconds before both go off one after the other.
That's certainly sounds like a ballast issue but it's pretty rare to have both ballasts go out at the same time. If it was a fuse issue they wouldn't turn on at all.
You are going to use elimination logic here to find out what the issue is.
Did both your previous lights go out at the same time?
Are the lights dim when they work for the first 5 seconds?

Sounds like a compatibility issue where the new bulbs draw too much power and shut down to protect themselves. The size is D4S but they also need to be 35W 12V. If the bulbs match those specs and still aren't working, they probably arrived defective.
