Default Noisy clicking when switching gears

I have a 2000 GS with about 80k, and some of the sounds I'm beginning to recognize are killing me. When I switch gears, my car makes a thunking click. I used to always put my car in Nuetral at red lights and its become painful to hear. Is this normal with age? What can I do to quiet gear changing? The clicking feels like its coming from underneath the middle of the car. Any help would be appreciated.
