"System Loading" message
I have a 2006 LS430 Ultra. Tonight and again about a month ago a message popped up on my nav screen that reads, "System Loading, do not turn off power". Each of those two times were at start up after the car had been sitting a while. I have never had any issues with the car and I have used the nav system less than five times having owned it since it was 2 years old. Has anyone experienced this with their car? Thank you.

I have the same issue, going on for 2 months now.
Oddly, happens most often after short times out of the car.
Twice after 3-7 day stays at the airport, didn't get the message.
Dealer tells me only option is a rebuilt unit at ~$1400.
Maybe someone will chime in with helpful info...............

Hopefully not your Nav DVD reader getting flaky - have the battery checked as previous poster advises.
Any Walmart that sells batteries can check your battery in 5 minutes using an automated test machine they all have. Weak or defective battery on modern cars can cause lots of misc symptoms and warnings in the electronic bits.
For diy types you can check battery fluid level yourself - pry up or unscrew the caps and see each cells have enough fluid - even low maint batteries run low on water over time- refill with distilled. Do this a couple of times a year and your battery will live max life.

Thank you to all who replied to my posting. Yes, I am afraid its the nav system. I should have mentioned I had already checked the battery connection. I will have the battery checked out now. It has a 2 year old yellow top Optima. This is the fist and only issue I have ever had with this car. Not a bad record up to this point.

I just swapped my Nav unit (in the trunk) for a used one from salvage yard.
Problem gone.
Now I have the top off the old one; looks pretty simple.
Since loss of data suggests volatile memory losing power, I thought I had an AHA! moment when I spied a 3 volt battery soldered to one of the two circuit boards. But alas: it shows 2.9 volts.
Someday, I will get it into the hands of an electronics guy and see if he finds anything to cause the memory loss.
These things consist of two easily removable circuit boards, plus a DVD drive. Hard to believe they are $5000 new and $1400 "rebuilt"!
If I could just score some dead units and start swapping out boards, I bet I would get my AHA moment!

Navigation System Fix for "System Loading, do not turn off power"

The Battery to your replacement Navigation DVD Player could have failed by now, but it was probably the CMOS coin battery (Panasonic part number BR-2330/GVFN) that failed in your original Navigation System.
I to was seeing the "System Loading, do not turn off power" in my 2006 Lexus RX400h if it was turned off for more than 5 minutes, and the coin battery in my Navigation System was reading 3.17 Volts.
I ordered a new battery from Digi-Key for $2.11. De-soldered the three pin battery off, and soldered in the new three pin. No more "System Loading", and all of my Navigation preferences are now remembered from one day to the next.
My Navigation DVD Player has part numbers 86841-50090 and 462100-0604.
This Navigation System is used in a number of Lexus and Toyota's between 2004 and 2006. GX470, LS430, RX330, LX470, Prius, HighLander, and others.
If you want to attempt the repair, you want Panasonic part number BR-2330/GVFN which is a coin battery that has three pins for soldering to the circuit board. Shipping costs more than the battery.
If you can de-solder, it is a quick fix.

How easy is it to access this battery? Im having a similar issue with my 2008 LS 640 HL, and can soder/de-sodder
