I had the same problem on my '90 LS400. After much troubleshooting I discovered the sensor in the brake fluid reservoir was bad. Though the brake fluid level was full, the sensor didn't work, so it caused the brake light to come on. When the brake light is on for any reason, the cruise control is disabled. I disconnected the 2-wire connector that leads to the brake fluid cap, the brake light stayed off, and the cruise control worked. I replaced the brake fluid reservoir cap and fixed the problem. I buy my LS400 parts here: http://www.sportsandimport.com/ since I live in the Atlanta area.

Does the Drive Indicator Lamp D on the Dash Light up correctly when the Shift Lever is moved?
On my '97, the connecting rod was not aligned correctly. The D Lamp would come on after driving a few miles. Thereafter I could use the Cruise Control. Once the connecting rod from the Shift Lever to the Park Neutral Switch was correctly aligned, the problem went away.
Hope this helps.
