1) clean up the rotors with sand paper in a random patern.
2) if the pads still have some thickness to them, put them back on, and drive them for a few hundred miles to see if things work themselves out.
When I first read that I was like "no way that sandpaper is gonna do anything". But I figured when I'm swapping my wheels for the winter set I'll give this a try. Guess what?!.... it worked. The vibrations are gone. Thank you for very good advice.
