I’m not sure yet til I explore Techstream this weekend. I think, you can have up to 4 keys in the system, two has been designated as “Master”. To program another key, you must delete the existing key(s). Like I said, I am not sure. May be someone will chime in.

Gman - Maybe the system recognized the extra key you had made wasn't in the Lexus ID Range and rejected it as a master key but still allows it to be an operable key

You don't owe me a thing. A share knowledge is the best gift any one can give to others.
I played around with the Techstream today, on a subject of programming the key(s), here are what I found out:
In the utility function, you will find 4 buttons or functions: Customization, Key Registration, Immobilizer Code Reset and Transponder Code Eraser.
1. Customization: These functions are used to turn on or off various things to your car, i.e. DRL turn on or off, Headlight Auto Shut Off delays, etc....
2. Key registration:
a. Usage: Use this function to register a new transponder code
b. Introduction: This function registers a new transponder code by insert a new key to cylinder.
Note: This function required a master key. Insert sub-key will yield an error message.
3. Transponder Code Erasure:
a. Usage: Use this function to erase transponder code when you lose a key.
b. Introduction: This function erase all transponder codes registered in the ECU, except for the Master key which is to be inserted to use this function.
Note: This function required a master key. Insert the sub-key will yield an error message.
4. Immobilizer Code Reset:
a. Usage: Use this function to erase transponder codes in case of losing ALL keys
b. Introduction: This function erases all registered transponder code and change ECU mode into auto registration mode.
Note: This function required a passcode or password. You guys ready for this? The passcode or password is 100 hex digits long and must be entered in less than 10 minutes.

So, at the above infos, we know we can the do followings:
1. Register a new keys if you have a Master key
2. Erase all the keys except for the Master key, which is being used for this function.
3. In case of you lose all the keys, you can erase the codes in the ECU and register a new key(s). You don't have to replace the computer but you do have to replace the cylinder.

Searched the net, I found these:

According to this guy, 3 or 4 keys can be registered. Third or fourth key is registered as sub-key.

I also found this, it's for Toyota Prius, but I think it's applied for the SC.
REGISTRATION
1. DESCRIPTION OF REGISTRATION
HINT: Smart key code is the same as recognition codes for the wireless transmitter. Registering a smart key code enables both the smart key system and the wireless door lock control system to be operated. Code registration is necessary when the smart ECU or smart key is replaced with a new one.
(a) Select the operation mode from the following:
-New registration mode (when smart ECU is replaced): New registration mode is used when the smart ECU is replaced with a new ECU.
-Add mode: Add mode is used when a new key is added.
-Erasure mode: Erasure mode is used to erase all the key codes except for the code for the master key that is used during erasure mode. Use this mode when a key is lost.
-Reset mode: Reset mode is used to reset all the key codes (including master key). Use this mode when all keys are lost.
(b) Perform the code registration and the code erasure according to the flowcharts (see step 2 and 3).
HINT: Up to 4 master keys can be registered in the smart ECU.
(c) Register a new key number or change the key number according to the flowcharts (see step 4 and 5). When the smart ECU is replaced or all the key cylinders are replaced, be sure to register a new key number or change the key number in the smart ECU.
HINT: A key number is a 5 digit code stamped on the key number plate

It still can't tell me how to find out how many keys I have registered in my car ECU. I'd guess, when you hit the limit, any key you registered after is a sub-key, not master key. The only sure thing to do is erase all the registered codes except for the master key and re-registered each additional key.

You used to be able to buy the custom access code on ebay for $4. You still probably can, I just haven't looked it up.

Yes I have seen the thread, forgot where. I just wonder how does it work? Assuming you have lost all the keys, how does this guy help? You send him the VIN, he figures out the code and send it to you? Like I said, the passcode that Techstream (or the ECU) generates is 100 hex digit, how does he convert it to simpler code?

My guess is it is a cut and paste thing. He sends you a hundred digit code and you paste it into techstream. a standard line of text is 80 characters long

Wait! If I have Techstream, why do I need this guy? Techsteam will generate a passcode for me. The thing is, how do you enter that 100 string codes, I don’t we can cut and paste, or can we?

So, I went in Techstream today and erased all my transponders in the system, using transponder code erasure function, then re-registered all my keys. Now I have two master keyfobs, a master valet key and a master entry key (no buttons).
I sleep better now, knowing if I lost my key, I always can buy another one, get it cut and programmed.

you confirmed it!
we can have multiple master keys...not that it matters but did you figure out how to create a non-master key?

According to the link in my earlier post, the fourth key is sub-key or non master key. That means my entry only key is not master key.
