What parts of the NA-T build process are specifically confusing? There is no one best combination of parts in order to do it with which is kind of the beauty of the JZ engine system.
The *simplest* way to do what you want would be to buy a 1JZ-GTE or 2JZ-GTE engine set and get an engine harness made for it by Tweak'd Performance, Wiring Specialties, Panic-Wire, etc. and buy an R154 transmission from Driftmotion or a used 2JZ-GTE or 1JZ-GTE 4-speed automatic and have that built by ATF Transmissions. Then pick your LSD of choice and have a driveline shop install that. There is still a lot to do to complete the build going that route and it's not the least expensive approach.
There are also performance shops which are known to be familiar with SC's, Supra MKIV's, Supra MKIII's, IS300's, GS300's etc. and the 1JZ-GTE, 2JZ-GTE and 2JZ-GE engines all of whom can take the guesswork out of the build for you and set the car up professionally to the horsepower level you ask them for.
...But it's also very expensive the less work and engine setup design and installation that you do yourself.

It's expensive enough to set one of these cars up mostly on your own as it is with just a *little* of the work for a cylinder head or differential or transmission build sent over to a professional shop.
A GTE *might* be good for you or a built NA-T 2JZ-GE might be good for you with all the great aftermarket support that is available for them today.
Above 500whp both GTE's and GE's will begin to need pretty much the same kinds of supporting modifications anyway to get to ever higher power levels. Both are excellent variants of the JZ engine family.
My recommendation right now would be to take it easier and scale back your pace to just learn from people's build threads who that covered NA-T SC's. Also from aspects of people's threads who did 2JZ-GTE builds as to fuel systems and transmission since that's pretty much universal for most builds regardless of which engine they started out with.
