I've had an annoying rattle for some time now on my driver's door, coming from somewhere around the window vent / wood trim / inner handle. Pressing on various spots sort of quieted it down but never completely silenced it until I finally found the culprit today: the little plastic cover that clips in behind the inner handle. I guess after they've been removed a few times to access the mounting screw, they don't clip back in as snug and therefore vibrate against the plastic lip.
There are of course lots of other items that could vibrate on any given car, but this is an easy one to check for if you've got a similar issue. I think I'll just go without and have the screw be visible, but it's probably possible to pad it in back to keep it from sitting loose in the cup, if you prefer.
