Default Hating Rust

Yeah, the title speaks for itself...
My car has been sitting for a while to get some engine work done; today I decided to do some minor maintenance / prep work under the hood, to prepare the car for some enginebay paintwork DIY style. I removed the battery & noticed some freckled rust spots on the strut tower just beneath the fusebox. I figured it was nothing to worry about...
WRONG...
After removing the battery tray...
Rust galore!
Water was getting in under the battery tray soaking the metal starting the rust.
To add insult to injury, there's a hole in the corner. Nothing major, but damn why me why now.lol
Oh well "2 tears in a bucket FIX it" I saw an ad for "rust inhibitor" and the results of some guy using it on a truck bed that was damn near destroyed by rust, the before & after pics he provided made me a believer. I am going to do this procedure to remedy my rust dilema, but I want to know if it's normal for water to run under the battery tray or if its an issue I should prevent ???

Depends if you have the fender liners in or not. If not, water will get into that area.

knock it out, weight reduction! and adding a hole there allows you to route intercooler piping with some intake manifolds

I failed to mention its an SC400

My fender liners are still there, but how would they make a difference, the rusted area is above the liners behind the headlights
