Do not admit / tell the dealership the car is tuned or they will make excuses not to work on it. Doubt they would ever research that far into the car to find out if it's tuned unless the engine / transmission goes out. You can always tune it back to stock I'm sure

The 2017 model comes in a different tuning device, I returned the device to RR racing. There's a 500 deposit for the tuning device.

I went to a local shop, they said it's the water pump went bad.

It should be covered under powertrain warranty. Some stealerships may try to get away with it by saying they will only cover the parts and not the labor (or vice versa). If you encounter this, either go to another branch or contact Lexus corporate.

I called them yesterday and today, still haven’t hear back from them.

Leave a bad review on their Google website, I've had a manager leave his contact info and provide better info when I did that but still ended up with bad service. Switched to Lexus of Freehold, way better service there. There's a dealership in North Jersey I heard who are mod friendly too, forgot their name though.
