Warmest apologies if this has been answered. I searched but couldn't find what I was looking for.

Anyway, does anyone know if the sensor that allows keyless locking and unlocking from the driver's door is in the door handle or in the door?

They are on the handles.

 

Has anyone deleted this system? I bought some door handles that fit both GX460 and 4Runners that are plain black handles without that annoying chrome strip. Wondering if I'll get any warning messages or system issues by using these non keyless entry door handles.

 

I don’t think you will get any warning or errors. In fact you can disable the smart entry via setup manu as well. However, you will loose the ability to unlock the door with the key fob, and you will have to lock and unlock using the physical key. You will only use the key fob for start engine. The physical key is inserted on the key fob.
