JDM Transmission Compatability

I am currently doing a complete JDM drivetrain swap on a 2006 GS300 and Ive run into a snag... The transmission that was in the car has a tag of 35010-30A70 and the JDM transmission has a tag of 35010-30A00. Everything looks the same with the exception of the speed sensors being flip-flopped. The USDM trans has the input speed sensor on the left and the output sensor on the right, the JDM is opposite. Wire colors match up on the two harnesses. the connectors on the USDM harness would have to be lengthened to reach the respective sensor locations which i can do... Does anyone know if there is any other differences internally? Should i modify the harness or put the old transmission back in. The old trans wasn't having any issues, but my customer wanted to replace it with the JDM unit...

The official answer is to modify the USDM harness to fit. Unfortunately, when i went to work the shifter, to replace the range sensor, I found that the linkage inside the trans is FUBAR. I imagine that they forgot to disconnect the linkage when they pulled it and damaged it by trying to yank it with the linkage connected. So im going to be putting the old trans in.
