Default Is this the correct cover

missing 2 nuts or am I. It dose not appear to be a way to screw a nut on.

the studs were most likely taken off at some point. The cover is held down by 4 nuts. I would try the hardware store or a junkyard if you have one near you.

I believe the 98-00 GS300s didnt come with an engine cover and they had a Lexus L logo on top of the timing belt cover. Someone correct me if im wrong.

I took my engine cover off to fit my front strut tower bar on my 2002. There should be studs in both of those locations so monkey92 is probably right. I would just take the cover off since it doesn't do anything but cover the engine.
