replaced battery car wont start

replaced battery car wont start
have a 98 gs300 junped it and it started dead battery ot it to my driveway it died turned over ewith a jump but wont start replaced battery car turns over but wont start security light blinks the same speed any suggestions
Let me explain.
He has a gs300, it came with a non lexus key with chip in it. Car was bought at an auction. It ran and drove once as we drove it off the flatbed into the driveway.
Fast forward three days, car just cranks, it does not turn over. When key is in the ignition, security light blinks.
We took a computer and key from a is300, and installed it into the GS. Inserting the IS key into the gs cylinder, the security light turns off. We did not try to start the car, as we did not want to take a chance damaging the is3 computer.
I also had a new master key made, and the engine computer reflashed to virgin status. After doing that, same behavior, car cranks, security light stays on.
Any advice? Thank you.
