I just recently switched my stock sub with a 8" Kicker.

It's pretty easy to remove the sub. You just need to pull the speaker cover/brake light back towards the front of the car, and unplug the brake light. There are 4 screws that you remove, then you pull the sub and bracket out.

It might be a little tough to twist it so you can pull it through the rear deck because the bracket for the sub is larger than the hole in the deck. Be warned though, the bracket has 2 black mounting clips for the speaker cover piece to clip it on, and it might be loose without it.

I'm not sure about the speaker wires, because I just rewired mine back to my new sub.

so you just remove it and leave all of the wires that led up to it hangin? and then does the stock amp basically have no function? i dont know what best buy did when they installed.

Yeah, it's definitely an improvement over the stock Pioneer. It can hit harder and a lot lower without bottoming out. I mostly did it to save the trunk space, and so I could still use the stock deck controls.

It's an 8" Kicker Comp that they said could be used for open air, because it just hangs in the trunk. It was kind of weird to mount without the bracket, but I used the old screws and kind of ghetto-wedged it into the hole. But it doesn't move and it sounds great.

the stock sub should only have 2 wires going to it, one black, one yellow. just cut the wires and remover the sub. if your using the stock amp, make sure to tape up the ends to prevent a short. if not, just cut it and forget it.

do you think best buy made it so my stock amp isnt functioning and only my aftermarket one is? or do you think they left both in there?

Did you only install subs? If so, then they should have kept the stock amplifier in there because it still controls the mid and treble, as well as the balance and fade for the stock interior speakers.
