I had the same noise during full lock turns, bumps/dips, and under braking. I changed out the lower ball joints and now I only have it sometimes during full lock turns, bumps, and sometimes under braking. I'm going to change out my tie rod ends next.
That is a good idea about the alignment possibly causing the pop.
I also noticed that my wrenches were a little too thick to hold the "nut" on my caliper to really torque down on the caliper bolt without getting the wrench stuck. I made sure they were tight enough, but I always have a nagging thought that my caliper may be shifting under harder braking causing the clunking noise.

I changed the shock absorbers together with the upper struts base. I bought Sensen Shocks) The clunk almost gone away. But still a little in minor scale. My mech. said is the stabilization bar rubber joints. didn't change it so far. (have 162k mlies on it) Next repair is the timing belt and motor mounts... The new shocks make it ride like new.

Glad you isolated your issue.
I too had to replace my upper control arms recently but for a different reason. One of my upper ball joints had vertical play.
As great as these cars are, the suspension issues are the 2GS’s downfall.
