Been searching I can't seem to find info I need.
Any way the roof/trunk will not close all the way.
I was able to disconnect the battery to get the roof to go either way but the trunk doesn't set either way
Haven't had the time to look at it yet, asking for when I do, looking for some help

Does your car think the top is closed all the way? Does your car beep and make noise when you drive it? Was your car involved in a rear end collision?
You can tell if the car thinks the top is closed all the way because the convertible top button won't be flashing. Also if your top is not all the way closed, your car will beep like crazy when you drive it.
I think your problem is you are missing your hinge shims, but that would only be if someone did work on your hinges.
Below is the fix for replacing the shims. You can buy a box of them at harbor freight cheaper than buying little packages from most auto part stores.

Was there ever any damage to the rear end of the car?
There is a motor that pulls down your trunk. It is not at the bumper side, but at the back window side. My guess is that motor isn't working. However, there is a motor on each side and you have to find out which one isn't working and why.
If you want to tackle this yourself, you can take out the trunk lining and get a good look back there. Hopefully something is just blocking it.
The real solution is to get the roof codes. You can do that by going to the dealer, or getting your hands on a copy of techstream.

my mechanic is coming over tomorrow to see if we can find something if not he will help me put it in manual mode and then I will make a appointment with the dealer to read the codes
We checked out the roof mechanics yesterday seems like an issue on the left side. I have an appointment this afternoon at my Lexus dealer to read the codes. Hopefully I'll know more than.
Went to the Lexus dealer yesterday. I had the codes read. DTC # B2511
What was even nicer, they did not charge me for the diagnostic.
they also gave me a inspection procedure.
first step is to check the P-Tray fuse.
Here is the repair procedure for a B2511 code. You can print it out and take it to your mechanic.
Based on the code, it is the motor I had previously told you about. Just as you said, checking the Ptray Fuse is the first step.
Lexus probably doesn't sell the motor separate. They just sell the entire hinge assembly. That is quite expensive new. Usually you can get an entire hinge for a couple hundred bucks on eBay.
Or you can just take the motor in to an automotive electrician and have them fix the motor.

also my mechanic started from the back so everything is off the car.
Positive thing about that is I can clean all the parts before we put it back together.
