could be the hinges.
once in a while I get that, too.
months ago I requested input, but no one had a fix.
you could try the 'roof tension' fix, from this forum a while back.
open the roof, stop it halfway, look at the area under the back shelf
and find a turn ****, turn it counter clockwise and the ****
raises (as I remember). when the top is closed, more tension is applied to
the roof rear section. firmer fit. it worked for me and other CLers -- much less rattling.
I did a search, but couldn't remember the thread name.
does anyone have it for alva?
if you try this **** fix, don't over do it.
do half a turn and try it. too much and I bet
you'll have other problems besides the rattling hinges.

My 2003 has the metal clanking rattle from the roof area just above the passenger side rear window. Adjusting the **** did not work. I've had a Lexus technician work on this rattle for hours. He was able to help it a little. But it is a very elusive problem. It still makes this noise when I turn into driveways and when the top is closed after it is retracted.

thanks bon for the link.
for me, I had lots of hinge rattle.
I was returning home the other night,
it occurred to me that the rattle has pretty much gone away.
the only thing that could have helped was the tensioner adjustment.
alva and all will have to try it and see (hear) if it helps.

I had a small "rattle" that drove me crazy-exact same place. It sounded like 1) a BB hanging from a thread tapping on the window or 2) like a piece of adhesive pulling looses and resticking with every subtle bump. It would quit if I pushed up on the roof break and nearly anywhere else. Infuriating.
I FINALLY found it. It was a small piece of rubber that cushioned the mechanism when the top is up. Put the top in the half-retracted position and look up at the hinge in the roof on the driver's side. The offending rubber piece (about 1"x1/4"x1/4") is affixed to the roof to cushion the black metal piece (part of the hinge). The adhesive-back on mine was just bad enough to stick-and-unstick intermittently (tick...tick tick...ticketty tick) I stuck it on with new glue and the problem is fixed. Can't tell you how many times I looked for that before finally finding it. Over 2 years in time!

What fixed it for me was something i saw on here a long time ago, there is these two rubber covered "sticks" one on each side that enters these two holes the the top is closing. The two "sticks" stick out like sore thumbs out of the roof and on my car the rubber on the sticks was completely worn out which caused the clunking on slopes and driveways. You can simply tape it with really thin felt tape or somekind of other tape to replace the worn rubber. Hooe this helps, it sure did for me
