Any ideas why these stopped functioning?

Need a little more info for clarity. Are you referring to the master window control switches? Did you disconnect the battery recently?

If only your drivers windows rows up and down and the auto up and down doesn't work on your drivers window switch, and none of the other windows can be operated from the driver's master window switches... the car needs to relearn it. So put the ignition in the on position (no need to start the car) and from each individual window switch, row it all the way down and all the way up, continously, meaning don't stop half way. I personally hold it in the all the way up position for 1 second after it's closed. after you do the 3 windows, your master window switches should work like normal again.

I just had to get a new battery, so I had to do it on my RX the other day. The sunroof needed to relearn as well (same drill), otherwise you half to hold the switch the whole time, no auto close or open, until the ecu relearns the switch.
