Uh, just a suggestion, not sure if it would work, but the MR2 turbos manifold is cut in two so why not cut it down inbetween and that way they can flex, rather than drill a bunch of new holes and risk it not bolting

Did you try to contact CXracing for replacement? I would like to know how's their turbo.

Yes, I got it resolved by re-drilling a few holes. It fits now.

I thought about doing that since the OEM manifold has a slit in the middle, but I ended up getting the problem fixed.

Yes, I contacted them, they ended up giving me a free wastegate for this inconvenience. As for their turbo, I cannot say just yet since I have not installed the kit yet.

I have the same manifold on a 95 SC300 and found the fitment was perfect. I would contact them for a replacement.
