Ive been looking at getting some new wheels for my LS460L and I was curious if there is a certain size that starts to downgrade the comfort level. I do not have the configurable air suspension, so my other question would be is what is too big? I love the wheel thread and shows what everyone has, however is there a certain style that rubs more? Less comfortable (however I would imagine tire choice is as important if not more)?

This is referred to as a "staggered setup". In reality it's more for esthetics than anything else and gives the car a rakish, athletic look. Personally, I'm a big fan of it in any rear drive vehicle. It's a common setup for Porsche, BMW and other high end makes in their highest end models (AMG Mercedes, M series BMW, etc).
As for wheel size preference. Very subjective. There is little argument that anything larger than stock will degrade ride quality even if it helps handling. It's a trade off, like all truly good things are. Few will argue that when you exceed a 20 inch wheel you WILL notice the difference in ride quality. That's why I steadfastly refused to go any larger than 20 inch, which is two inches larger than stock on my MY.

Doesn't really do much for FWD(Front Wheel Drive) but improves decent in handling, cornering, and etc.
One of disadvantages of staggered set up is tire rotation.
Once a tire wears out, you need to replace because you can't rotate the tires.

And thankfully Lexus has never created a FWD LS. . . Dangerous in my Opinion.
As for wheels, my factory 19" wheels make a very noticeable difference in ride quality, especially with BFGoodrich GForce II summer tires with stiff sidewalls.
