Refer to page 05-2987 of the attached, it seems that your car has entered into the "automatic key code registration mode" and tried to re-register an already registered key. Look to me that the red light was flashing in the "Code 2-2" pattern.
You had mentioned on Post #10 that you have a copy of Techstream. You can try clean out the smart key register (erase registration for FOB that you no longer have) with Techstream. While you're there, check out Posts #145 and 147 for some smart key related procedures. I have not performed this task yet, but I know many on this forum had done it successfully.

Also I can't get my Techstream to communicate with the car.
I'm not relishing going back to the dealer to have them attempt to re-program the keys.
Do you have the instructions that came with TechStream? Some version need to run on a 32 bit OS to function properly. I would work on getting your TechStream working so you can do it yourself.
I would start with the re-programming to see if the problem is resolved. Unfortunately if re-programming does not work, you may have a defective Theft Deterrent ECU ($$$). The security indicator staying on is an unusually behavior.

I'm not sure it's worth mentioning, but after exactly one minute, the 2-2 flashing changes to a solid red light.

I could be confusing it with my OBD reader, but I believe you cannot connect when the car is off. So you might want to verify you've got the key in ACC or RUN (or whatever Lexus calls those ignition positions).

Finally got this sorted. Turns out the key wasn't communicating with the steering lock ECU. The tech said he had no idea why this could happen and he had to go through some big procedure to re marry the key to steering lock ECU.
All is well now and thanks a bunch to everyone who pointed me in the right direction.
With only 1 master smart key in my possession I thought it would be a good idea to have another. Ordered off ebay a clearly used master smart key, but with the correct part number of course.
Techstream works fine, as does my existing master smart key. There are several steps to the programming:
a. fire up techstream and get it communicating to the car, select utility for the smart key, then key code registration.
b. within 30 seconds, press lock on the existing key, "REGISTERING" will flash in red
c. within next 30 seconds, press lock and unlock simultaneously on the new key to be registered, then either lock or unlock on the same key
the system sees the first master key, but times out on the second 30 second step. I've tried it several times, car engine on/off, key in/out ignition slot, fresh battery in the key to be registered, etc. Nothing seems to work. For some reason the system isn't seeing the key to be registered. There are only 2 master key slots used out of 3, so there's capacity to add one, so that's not it.
think I found out what the issue is. The process I described above applies only to an actual NEW key, not a key previously registered to another vehicle.
The correct process requires you to select key code reset (NOT key code registration), and that requires a password of some sort. Apparently you can get this password by paying someone on line, or your friendly local locksmith can provide it, or your dealer.
So in my case, I could order a NEW key from mylparts.com for something like 75$, and toss the $25 used key i got from ebay. OR ask the locksmith up the street to do the deed.
