Aftermarket Head Unit, Stock Everything else wiring?

Aftermarket Head Unit, Stock Everything else wiring?
Guys,
I've spent hours reading the forum, and can't find a solid answer. Can you use an aftermarket head unit with the factory speakers, amp, and sub? I'm not worried about loosing the CD changer use. I've studied the wiring diagram on http://www.intellexual.net/faq/lexusstereo.swf . How can you tell if your head unit will be able to use a common ground for the speakers? What do you hook to the sub wires for it to work? What about the amp? Which wire is 12v constant, and which is 12v IGN? I'm sorry if these are rhetorical questions, but as said, I've been reading & searching the forum all day and haven't been able to find any solid answers.
