Just get a set of 6 1/2" and be done with it, it's not worth it to get anything else if you're serious about sound quality. It's somewhat of a pain to fit them in there but I managed to throw Focals in all four doors of my GS so obviously it can be done.
Oh and before you ask how, take apart the stock enclosure, toss the back part in storage, and mount the midbass (you are getting components right?) in the front part.

You could easily run the 118 watts to the factory speakers....especially the Nakamichi ones. You run a much higher risk of damaging a speaker by underpowering it than by giving it more power. Your ears will tell you if you are doing damage. If it begins to distort you turn it down.
Remember that the factory speaker enclosures were designed for the factory speakers. They are custom bass-reflex enclosures specifically manufactured and tuned for the speakers that they came with. A different four inch speaker may fit but it will most definitely not sound as good as the OEM speaker. Many engineers spent many hours designing those enclosures and you likely won't be able to outdo them by simply dropping in a speaker from a reputable speaker manufacturer.
You can cut out the back of the speaker enclosure and use the remaining enclosure to mount a larger speaker. However, be sure to use sound deadening material in the door to try to minimize rattles. Lexus thought of this when they used enclosures in the doors. That was a great way to maximize sound output into the cabin, attain the exact sound they were looking for and also keep rattles to a minimum. Very smart!
Anyway, good luck with your project.
