After extensive testing, the FTS figured out what the issue was with my rattling noise in the rear. Apparently it was something in the strut tower on the rear driver's side. What he told the service manager (which he then told me), was that while they were test driving my vehicle (with all the interior rear panels removed), he noticed some movement on the driver's side rear tower. He compared it to the passenger rear side, and there was some noticeable difference in the movement (typically it's not supposed to be moving). They don't know exactly what it is within the strut tower, but they are replacing the entire component, and everything within it. Since then, I have received my vehicle back (with the original parts reinstalled), until all the parts come in from Japan. Once they replace the strut tower, they will send my original one back to HQ in Japan for further R & D to pinpoint the issue.
Shortly after they discovered the issue with mine, they had apparently heard of another exact same issue on another LC at another dealer down south.
I recommend any of you that are encountering the same rattling noise from the rear, to have it checked out and mention to them to also verify the rear strut towers.
3 long weeks after having my car at the dealer, I'm glad they managed to at least uncover the cause. The final component I'm waiting for now is the spring. Once they receive that, then they will schedule me in to replace the entire strut area.
**I was thinking that if they already will be doing that, then maybe have them replace the springs with lowering ones - preferably F Sport applications (like the ones they had for the IS models) - I doubt there are any for the LC though

@missedapex - i also have the rattle in my LC mine is sub 700 miles, performance package that i picked up july 4th. i've spent some time driving without music to see if there was any variation, but it's a constant creak/rattle whether it's first thing in the morning right out of the garage or driving back from work in the sun all day. it's also not something i'll be able to live with, so i'm going to let the dealership know and bring her in when my 1k miles close in

I noticed the same rattle mentioned above on the delivery drive home. I have spend quite a few hours adding felt/rubber padding to various places around the 3rd brake light, side trim area.
The rattle is still present. I give up......for now just turn up the music and made an appointment next week. Will update to help those with the same issue.

Quick update. After 1 week at dealership, technician "removed third brake light and test drove. noise still present. found clips in rear part of upper headliner making noise. removed clips and insulated clips and part of headliner making contact with roof".
Finally got the car back but the rattle is still present. Spent the last several days trying to insulate different trim pieces. I think I got it. The clicking/rattle noise comes form katana like chrome trim pieces that run along the sides of the roof. Even with the increased torsional stiffness, there is still some body flex. The very long chrome trim is whats making contact with glass and other plastic trims. I used some tape to stabilize and place some traction tension on that trim piece. So far, it has been quiet. appointment made on Monday for a more cosmetic acceptable fix.....

PLEASE keep us posted on this - because I've also been getting that rattling sound that definitely is coming from the roof. I took video of it, and it sounds like it comes from the rear - which seems to be where you secured the trim pieces at.
If you don't get any more rattling, then I'll make sure to tell my dealer about that. I'm curious to know what your dealer will do to secure those trim pieces with a more cosmetically pleasing manner.

I am getting a "tapping" sound coming from the rear cabin area and it seems like it only is audible when the cabin is hot. This is really annoying. They replaced the third brake light but that made no difference. Anyone else get this sound?

Our LC 500 (with the Performance Package) is now 9 months old with 4500+ miles on the odometer, and since day 1 we've been getting a squeak from the rear of the cabin. It sounds like two pieces of plastic being rubbed together, or a piece of plastic flexing against the rear window. Usually the sound starts about 15 to 30 minutes into a drive, and seems to be both temperature and road surface sensitive. We've speculated that It seems to occur sooner and more frequently on twisty roads than on the open highway. Whatever the cause, it drives us (or at least me) crazy! We mentioned the issue to the dealer in June when we took the car in for the HP fuel pump replacement, but at that time there did not seem to be a TSB addressing this issue, and we're weren't willing to let our LC serve as a guinea pig. So we continue to put up with the squeak while very unhappy with Lexus LC 500 build quality since this is not the only noise that is coming from the cabin - just the most annoying. LEXUS ARE YOU LISTENING???

Just like you, I have debated whether to put up with the rattle or to have the (1 week old) LC serve as a guinea pig. The irony is that the main reason I traded my 2013 911 C4S is to find a quieter and more refine ride/drive experience.

The other issue also arises from the fact that the dealers don't receive that many LC's to service, (unlike RX's or ES's), whereby they would be able to distinguish a noise that they've heard on other LC's or a "brand new" noise. Finding solutions to these issues isn't that easy when you don't have a high volume to work with.
Trust me, I'm not defending them, I'm just as frustrated as you are - I purchased my LC (being my first semi-exotic), considering the fact I wasn't going to be facing reliability or build quality issues - as we all know, Lexus is known for their high reliability and quality standards. All I'm trying to do, is put the facts on the table.
I REALLY HOPE THAT AS A GROUP WE CAN CREATE ENOUGH CONCERN FOR LEXUS TO FIND A SOLUTION - maybe they can have a few corporate LC vehicles to drive around and try to reproduce these same issues.

I had this exact problem within a day or two after taking mine home. Almost constant rattling sound at anything over 20mph on a road that wasn't perfectly paved. I brought it back to the dealer, it took them about two weeks and calling in a Lexus 'specialist', got it back with no rattle. Admittedly, I don't recall what the Lexus employee said was the exact problem, but could check the paperwork whenever I get the chance. Have about 700 miles on the car now and haven't had the problem since.
