I have noticed that everytime it rains, water manages to get into the door wells. I dont recall my other cars with this issue. could it be that the rubber seal are not making contact properly?
any advise except not to drive in the rain hehe.

Happens when I wash my car too; It's annoying and a definite *thumbs down* ... especially since every passenger I've ever had in my car has noticed it too. :-(

Completely normal, not that difficult to just take a towel and wipe down the door jams when you wash your car...

That's normal on the 2IS. The rubber seal that the water is getting past is there more for sound insulation. Our cars are so quiet on the inside because it technically has 2 seals.
