When the battery is disconnected, the power windows must be initialized in order to ensure proper operation.
here is what to do in simple terms:
1. open driver side front window halfway
2. close driver side front window and hold switch for 1 second
3. have a look at the other door window switches (they should be flashing)
4. repeat same procedure with other 3 window switches
Easy enough

Pwr windows not working
Hey guys, I know that there is a process for resetting the window but I thought that it is only when the windows dont work at all. I have only the driver door working up and down with none of the other windows working from the driver switch or the window switches on the doors. I just wondered as the car was disassembled without the battery if any one has had this problem before?

Next time try taking a look at the stickied FAQ/DIY thread. It contains this link answering that question, which might well be the most frequently asked question in this forum.

Follow the very helpful steps in this thread for resetting each switch.
If that doesn't work, make sure your child window lock button on the master switch is NOT pushed down..
***As that will prevent you from resetting the switches.

When you disconnect your battery it loses track of
"where" the window is in its travel.
So you have to calibrate/reset that.
It's not needed on 09+ models as those have flash memory (seriously) in each window controller to remember the position even after loss of power.
