July 9th is when I take the car in to get fixed up. There was some damage on the rims too from running over stuff on the road so I am trying to work something out with the body shop guy to just pay the difference and get the wheels chrome.

I don't think you would be allowed to replace your OEM hood with an aftermarket one directly with the insurance company, because of two things
1) Insurance is there to protect you and try as best to put you back into the position you were prior to the accident, instead of an opportunity for you to upgrade your parts. having said that, your insurance company will have an authorized repair centre (may not always be a Lexus Dealer) do the repairs for you.
2) In the event that the insurance company CANNOT perform the repairs for one reason or the other, they will offer you a cash settlement. But it will only be the cash amount that it costs THEM to have your car repaired, which is often less than you going to the Lexus dealer because Insurance company gets a better deal for repairs than individual customers.
99% of the time the insurance company will go with option 1, unless they can't find the part to repair your car (which only happens with older models). If you insist, you can ask for option 2, because that would still be a cheaper way for your get a CF hood than doing it straight up without the insurance money.

Insurance came over, estimated the damage, and wrote ME a check so I will pay the body shop when the work is complete. I'm allowed to take my car anywhere I want to get fixed. The body shop I'm going to told me I can replace anything on the car I want and actually keep the difference if I'd like, which is pretty cool.

I feel for you. Within the past 2 years I have hit 2 ladders, 1 very large heavy metal object that took out two wheels, hood, fender on my Fusion, rocks, wood, 6' long pipe(!), and just today-something that put a 3" dent on the hood of my SC430 and I do not even drive that car often!
It seems the roads are getting cluttered more each passing year. At least you did not get hurt.
