Wheels studs are too short! What to do?

I don't think it's an AWD, he's never mentioned anything like that.
Stupid question but... did you put the right wheel to the front? They are staggerred and the rears won't fit the front. I'd lol if that were the problem!

I appreciate everyones concern but I really wish that you would stop making the comment that they "should" work and that I'm somehow stupid that I can't bolt on a set of wheels. I actually took them to two different wheel shops because I didn't want to get dirty putting them on myself.
My research has indicated that the 2006 GS300 has smaller front brakes and rotors (11.6 front and 12.2 rear) than the 2007+ GS350 (13.1 front 12.2 rear). The problem isn't with the caliper clearance, the problem is the difference in sizes of the "hub hat" on the rotors. Since these wheels were custom made they aren't transferable without longer studs. If they had been "one size fits all" with hubcentric rings then it wouldn't be a problem. If I can't sell them on fleabay then I will be buying some longer studs.
