Here is the breakdown on how I replaced the timing belt and vvti gear:
Marked old belt and took it off, replace crank and cam seals, also replaced vvti intake cam gear.
Then I matched up the timing marks from the old belt to the new one, using a marker pen.
When I set the vvti gear when putting on the timing belt, i turned it all the way clockwise.
Matched up the marks on the gears to the new marks on belt.
Now, i turned the crank clockwise and after two revolutions, the marker pen timing marks on the belt moved one tooth forward on all three places (on both cam gears and the crank gear). However, the permanent marks (the indented dots on the crank and cam gears) still match up to the marks on the block.
Is this normal, or is something off and i'm ruining the engine with each turn????

If I remember correctly, if you mark the timing belt on a gs400, the marks stay on the same exact place after a full revolution.
Is this not the case on the 2jz engine?
Marks on the belt are just to help with installation. Once the belt is on you should ONLY look at the timing marks on the cam gears and crank and ignore the marks on the belt.
Lots of time wasted worrying about the marks on the belt.
