Once you're on CL, there's no going back to stock.
A little late since it's dark already...might as well check other suspension components-upper/lower control arms, tie rods also. Go check out the suspensions/brake section.
I had the ball joints replaced also. Another clunk issue that I had was a bad front strut that was leaking. It also made a clunk noise when going over dips and bumps.
Congrats on the new ride, looks nice.
On the clunking noise...does it happen when you are shifting into drive or reverse from park? If so, its a common occurence and easy remedy. Since you just had the brakes done, have them check and replace the clips inside the brake calipers that hold the pads in place. I was told these can become weak and no longer hold the pad from shifting inside the caliper and causing a clunking sound when engaging drive or reverse from park. Happy modding.

Many thanks on the comments, I really feel welcomed now.
Kharizma, my filter is actually darker in person. The flash on my camera is overpowering so it just washed the blue color out. That is the cleanest that filter will ever be
GSTek, DJC, that clunking noise happens every once in a while when I turn. And then I hear it again if I turn the wheel at a complete stop. I'll be doing some heavy searching/reading and then taking the car in this weekend. The funny thing is that I'll start reading about suspension problems and then end up reading about forced induction mods!

Base on your description and the amount of miles on the car it does sound like ball joints. Also ask them to check all of the sway bar (front and rear) connecting points. These have been known to make a clunking noise if not properly tight.
