I don't see any testing instructions from @tomf if someone could assist me with locating this it would be greatly appreciated. I can head over to Walmart to get a multimeter and hopefully resolve this issue. Thanks.

Quick Note: You will want to open your glove compartment to do the tests, as it will help you test the connection from ECM to the Transmission at the same time.
I wouldn't think that theft protection would kick in as this is your OEM ECU. Our 96es300 has some theft protection/factory alarm (same one you're probably talking about) and once I put in ECU there were no alarms,etc whatsoever. Car has been running great ever since.
I was told when looking for a computer for my 95 that the security module is separate from the engine module. If true, it makes things much easier.
