I got 2025 RX350, it has roof flush rails. There is no hole or screw place in the roof rails to setup crossbar, the side dent also looks not very deep. I am worried if the crossbar will be stable enough without any hole or point where the crossbar is well attached.
My '24 RX 350 came with the cross bars (which I did not want but were already included from the factory). There are four indentations where they are mounted. The car came with filler panels if I choose to remove the cross bars. Your should have indentations in the rails that would pop out to install the cross bars.

Not sure if we’ll get the rails on our RX350 when we get it. We had them installed at the dealer when we bought our 2020 RAV4. We have never used them but “it looks right.”
I got my 2025 RX350h two weeks ago and have been searching for cross bars. I am also wondering how to remove the covers of the 4 indentations on the flush mount rail. Any help is appreciated.

The 4 covers pop right out. If you look at the closely, there is a small slot centered, n the outside of the plate. A thin screw driver or credit card will pop them right off, easy peasy.

It might look right on a RAV4, not so much on an RX (IMO). And the added wind noise of crossbars is unnecessary, especially if you're just adding them for 'looks'.
