Just bought a 2013 RX350 and noticed it have roof rails, but no cross bar.
Should it have cross bars or was that something that was purchased separately when new?

They are a separate item and rather expensive for what they are. If we decide we need crossbars (unlikely), I will make a set myself.

My car came with the cross bars, but I removed them because of the noticeable wind noise they created.
They looked good, but I don't think I will ever use them.

My RX came without the rails (and obviously without the crossbars). The vehicle looked like a toad and I had to get myself the rails. It was an expensive purchase through recycler. I have never thought of getting the cross bars and they will serve no purpose for me [I will not carry anything] and they do not improve the looks. With form and function out od the way, the down side is the air noise.

Does any one know where to get cross bars for the 2013 rx 350. I'm looking for cross bars that sit even with the rails, not the ones that sit higher than the rails.

You can find OEM bars on eBay or the OEM discount sites such as www.myLparts.com
You can find aftermarket cross bars on Amazon for a lot less money and there appear to be a few design and cost options when I last looked. Just search RX350 crossbar. I think the ANTS PART crossbar is what you want.
