Will I lose low end torque/HP?
I have a 1997 SC400 and my car has the stock cali. edition exhaust with the third cat and 2 small resonators. After watching this youtube video
I fell in love with the sound. So I was just wondering if deleting the center cat and replacing it with an x pipe, while also replacing the last two mufflers with straight pipe would cost me low end torque/power? And what size piping would I want to use?

Since you're a 400, I'd expect you to gain a little from opening up the exhaust a bit.
As for sizing, since you are just deleting the mufflers and leaving the resonators, just use piping the same size as the oem exhaust.
Or if you wanted, you could run a little bit larger piping back from the rear resonators.

You won't lose any power, infact you may make just a little bit more, but you won't notice it. There seems to be alot of controversy surrounding exhaust diameter on the 1uz and the general consensus is that on stock headers, as long as you aren't running pipes from the first two cats bigger than 2.5" under a naturally aspirated application, then you won't lose anything.
However, if you end up supercharging, you'll actually possibly want to go past 2.5" to a 3", in which case you'd gain a hefty amount of power with the right headers and cams on top of the power from FI
