It's been done, although I still don't know if it's up and running properly. Pete?
I think he was using a stock Supra tranny, not sure what he's using now.

To my knowledge, the 1UZ-FE never came with a manual transmission in any car, therefore you'd need something custom to bolt a manual tranny up to it. It's very possible that there's a Toyota transmission that bolts up to it, but I don't know that for sure. Another thing that you'd need would be custom engine management, unless you find some way to adapt a different ECU to the car. I know there are bellhousing adaptors out there to bolt other trannies up to the 1UZ, because it's a very popular engine to use in kit cars and other custom applications.

pete's LS has a 2JZ motor making 600+hp iirc, he chose the built auto over the 6spd since its a lot easier to manage on the strip than a clutch+stick
there is ONE guy on this forum with a 1uz hooked up to a manual trans (R154 offa 3rd gen supra methinks) and hes in the SC forum.
the reason next to nobody has it is because theres no bolt-on manual transmissions for the 1UZ motor.
search on it, your not the first one whos asked...
