Jacob @ Westside Lexus tried to charge me over $700 to change out brake pads that I ordered from Sewell. He tried telling me that the pads I brought were out of date and tried to tell me I had to upgrade my brakes with spacers and other unecessary crap. I just wanted to change out my pads. He still charged me over $100 for an oil change and supposed inspections.

NEVER take the 'package', it's mostly inspection and they do that anyway for free. Look at the service schedule and you'll see very little has to be done, so just have them do that, it will be less than the package by a long shot. If they see something amiss they will come find you in the waiting lounge or call you up. Don't fall for their sales pitch.

Thanks guys for the advice. I went this past Sat and I sat down with an advisor (thank god it wasn't Jacob) and he was really nice and showed me everything that I can pick out from the package. I chose the oil change/oil filter, engine filter, air conditioner filter, and brake fluid replaced. He also included the differential rear fluid change but in my manual that is listed in the 60k mile service so I told him I'll hold off on that one until then.
The total came up to $356 and the whole package was listed at around $640. I'm not sure how much it would have costed me to go an individual shop (I'm estimating around $260ish?) but know that they have certified technicians and the latest equipment to service my IS350 is worth it to me. I'll be going there for regular 30k maintenance intervals!
I briefly remembered the price for the oil change/ filter price, I believe it was $76 or so, anyone just get oil changes from the dealership minus every other things included in the 5k interval packages? Does it come up to $80 or should I go to an independent shop?

I'm glad you do the pick and choose option which saves you a lot more money. In fact, when you do that, they actually do all the other inspections (mainly checking for fluid level...) for free as well. The price you got is not bad from a dealership.
Your advisor is right. I would also recommend rear differential fluid change at 60k miles or so. I autocross/track and drive my cars very aggressively a lot so I actually do rear differential fluid change at 30k interval. It is not listed in the manual but it gives me the peace of mind.

I'm due for my 30k soon. I'll do my Air Filter & Cabin Air filter myself. I'll bring my own Air Filter to dealership.
Just want to confirm for 30k I should get my brake lines flushed.
